This is the order that season 2 reaired all the episodes and almost the same order as the season 1 DVDs (they place Mikuru first and lack 2009 episodes)

At the part where she finds him picking out clothes, it's shown that she realized Li's resemblance to BK-201. It's sometime after that, probably in the final arc, that she starts believing beyond suspicion that they're the same person. Maybe it was when she saw him talking to Amber on the blurry screen.

They don't explicitly say, but it's somewhat hinted that she only just figured it out at the end.
