I just ordered the three main parts:

CPU: ($60) Intel Haswell Pentium http://www.newegg.com/Product/Product.aspx?Item=N82E16819116950
Motherboard: ($65) Gigabyte mITX H97-based: http://www.newegg.com/Product/Product.aspx?Item=N82E16813128721
Case: ($50) Cooler Master Elite 130 miniITX: http://www.newegg.com/Product/Product.aspx?Item=N82E16811119286

and I have this power supply:
Antec 450W http://www.newegg.com/Product/Product.aspx?Item=N82E16817371045

and I already have RAM, monitors, etc.

My other computers are AMD, so I wanted to go for an Intel build this time. Intel is better for quite a few things including Dolphin.
Pentium is in the lower-end of the Haswell series; it's only dual-core, but costs less than half as much as even an i3
These board and case are probably the same ones I'd normally pick, but as a bonus there's right now a $35 off combo deal
This board has a lot of video and USB3 ports and includes even wifi+bluetooth. It doesn't support overclocking, but I don't care. My other boards are ASUS, but I hear Gigabyte is also one of the better brands.
This case is probably the smallest one that can fit all my hard drives. It looks more well-built and sturdy than the ATX ones I have.
I'll probably stick to Intel graphics, but this build can support a fairly good video card.

I already have one desktop for myself, but:
1. I could use a second machine as a server and media/TV box
2. This desktop is having some problems which might be a motherboard issue (I'm not sure)

My current desktop's problems might just be power supply, so I'll find out once I try installing the Antec one I got recently. If that's all it needs after all, I'll probably buy another power supply so I can have both be usable. Maybe more RAM and another SSD too.

To be clear, my typical computer usage isn't very intensive:
I use Linux
Two monitors
I use a lot of web browsing, chat, and programming, none of which needs much power
The most intensive thing I do daily is watch anime (usually 10-bit 720p)
I don't do PC gaming, although if I wanted to all this build needs is a video card
I occasionally use virtual machines, which I know this CPU and RAM is sufficient for, although quad-core would help.
To me, supporting smooth emulation like with Dolphin is a bonus that I might only occasionally use.

They still make pentiums?
modern pentiums are basically like an i3 from the same series but with fewer cores, no hyperthreading, no DDR3-1600 support (1333-only), and missing a few uncommon instruction extensions (AVX and F16C)

but it has all the other improvements that Intel has made for the Haswell series and performs essentially the same for almost any task that doesn't use more than two cores.
