What makes you "sure" about those?
I'd say Ganondorf and Ness have less great of a chance than the others on that list.
For the 3DS version, Ice Climbers are probably in danger of exclusion thanks to having two characters clutter the screen with more details. On a similar note, it so far looks like Olimar is Wii U exclusive.

I wouldn't be surprised if Captain Falcon is also excluded from 3DS version. Does he even have a handheld presence?

If any previous characters have a significant moveset change, I'd say it's probably Zelda; Sheik has a fair chance of removal if so.

maybe you're right about ganondorf, but i'm pretty sure ness will be there.
I don't think that's much of a reason to exclude ice climbers, and I don't think there will be version-specific characters.
Also there was an f-zero on the GBA
