Ah, that makes sense. Those are valid points, but I think a lot of it is familiarity, since most people went from Melee to Brawl or Melee to PM and with how smash works, there are virtually no flaws with the GCN controller, so it doesn't make a lot of sense to deviate from that. There might also be more technical reasons (is there input lag with the wii-motes like there is with the wavebirds?), but that's my hypothesis.
