Pikmin when they die and make that little sound and their soul comes out ;_;
EBA- You know what I'm talking about.
In Final Fantasy VII:
The death of Aeris/Aerith
:'(
Yeah, that song in EBA made me sad. :(
I still think the saddest moment ever was in Link's Awakening, when
the entire island, and all of its people, disappeared at the end, and it turned out it was all just a dream.
i almost cried :'(

The ending scene of Metal Gear Solid 3
when snake places the flowers on The Boss's grave, and a single tear rolls down his face as he salutes.
It sounds really cheesy, but it's a really well done scene, I seriously almost teared up. :'(
Yes that was really sad. :'(

Anyways; Silent Hill 2 huge spoiler
In water ending, Jesus Christ that was sad. Manly tears were shedded.
Don't watch unless you've played and beaten Silent Hill 2 because I garentee you it won't be as sad as it is when you play the whole game.

She's a little axe-wielding girl from Tales of Symphonia, which is basically the only good RPG I own on the Gamecube. It also was released on the PS2 shortly after the GCN release.
It's got a lot of flaws, but it's still a pretty solid game overall. The battle system is especially excellent. It makes me wish there was some sort of boss endurance mode.

Thats what I was going to say.
In Shadow of the Colossus
when your getting to the last colossi and your crossing the bridge and it starts to fall and you have to abandon your horse. I was still thinking about it all the way to the end. Right up until the end when he comes back.
I loved that man. It was really sad how the the good doctor took care of him.
The floating, greyed out Ghost-Darwinians in Darwinia after being killed by a Soul Destroyer.
Ordinarily Darwinians will come back, but...
I'd get a picture but... I can't find one.
