I usually write in pen because it just feels better. I won't use a pencil unless it's a test or something and I have ho choice. Unfortunately, it means there's a lot of ugly scratched-out mistakes in my notes and work.

i do both pen and pencil but neither is perfect for me
pencil smudges with the way i carry around my notebooks, but pen means i waste a lot more real estate crossing things out and i don't like the feel as much (the best ballpoint pen i ever used which i loved so much went dry after a couple weeks and i've yet to find one as good as that ;_;)
